If I commute, how does that affect my domicile entries?

It doesn't.  Commuting expenses are not deductible. As far as your taxes are concerned, you can assume you essentially live at your domicile.  Pilots and flight attendants who commute will still always have their trips start and end at their domicile, which is their tax home.

Everything seems to have worked okay. It almost seems too good to be true! I came out with $8,200 or so and per diem reimbursed of about $5,800, so I guess the difference is $2,400. That should save me about $450 or $500. Gotta love that!
